As NERV was being raided the Human Instrumentality project was activated, it seemed as if humanity was going to be fused into one, until Shinji Ikari in his Eva Unit 01 stopped it and became a hero to the world.

The raging Unit 01 began ripping apart every Evangelion in his way, abandoned or not.
The only exception was Shinji's allies.
It laughed wickedly with joy as it did.
(Present day)
Clenching his chest, Shinji tried feeling his heartbeat but felt nothing.
Shinji began breathing with shallow breath.

Toji:(speaker) Ikari! Cooldown!
Unit 03 tackles Unit 01, attempting to hold him down. Unit 02 helps from the other side.
Asuka:(speaker) The idiot is right! We've won, stop, Shinji!
Unit 01; I am wrath incarnate, rage given life! I am not Ikari!
Raising his arms, Unit 01 lifts 02 and 03, throwing them aside.
Raising a hand, Unit 01 generates an A.T field onto his palm which condenses into an explosive that obliterates everything in front of him.
Hikari: HQ, we need assistance! How do we stop him?
Maya:(coms) I have no idea what's going on! Uhm... Try ripping out the Entry plug.
Rei: Copy.
Hikari and Kensuke rushed up to Unit 01, who stops them in their tracks.
Unit 00 then leaps onto his back and rips out the entry plug.
However, Unit 01 continues to move, throwing everyone aside.
Unit 01: Heed my words... This is not the end of my wrath! Evoke it once more and I will show you more than today.
Like a machine running out of energy, Unit 01 slows to a stop, standing with what looked like a grin.
With the Entry plug not responding, it was immediately brought back to NERV J as quickly as possible.
Back home it was opened to find an unresponsive Shinji with web-like lines of coagulated LCL fluid.
They pulled him out and took him to the hospital.

Shinji looks at his right hand, it was bandaged.

The war was over, however, Misato met her limit with Unit 01.
She could handle it going berserk. She could handle it being used as a tool to end the world, but it being sentient? Talking? That's where she draws the line.
